Setup a normal installation of wordpress in a root directory.
Configure this installation to use Pretty Permalinks (Settings > Permalinks)

After saving, make your .htaccess a READ-ONLY file by CHMOD 555.

This will prevent the incorrect information from being inserted into .htaccess when you save the permalinks for the new subdirectory blogs.
