# CLAUDE.md

## Overview

**Bio** (`@datagrok/bio`) is the main Datagrok plugin for **bioinformatics** — automatic detection, rendering, editing, analysis, and conversion of macromolecule sequences (peptides, DNA, RNA, HELM, BILN). It provides semantic type detection, custom cell renderers, viewers (WebLogo, VD Regions), analysis tools (sequence space, activity cliffs, MSA, similarity/diversity search), monomer library management, substructure filtering, and atomic-level conversion.

Category: **Bioinformatics**. Top menu: `Bio | ...`.

## Key Dependencies

### Relationship to `@datagrok-libraries/bio`

This **package** implements interfaces defined in the **library**. Many capabilities follow a service pattern: the library defines an interface + `getXxxHelper()` factory, and this package registers the concrete implementation via `DG.Func.find()`.

## Architecture

### Entry Point — `src/package.ts`

`PackageFunctions` class registers all platform-visible functions via `@grok.decorators`:

### Package Singleton — `src/package-types.ts`

`BioPackage` (extends `DG.Package`) — the package singleton managing:
- `seqHelper: ISeqHelper` — sequence operations facade
- `monomerLib: IMonomerLib` — current merged monomer library
- `monomerSets: IMonomerSet` — monomer set preferences
- `rdKitModule: RDModule` — RDKit WebAssembly module
- `properties: BioPackageProperties` — observable package settings (FontSize, MaxMonomerLength, TooltipWebLogo, DefaultSeparator)
- `completeInit()` — wires up all singletons after loading

### Semantic Type Detector — `detectors.js`

`BioPackageDetectors.detectMacromolecule(col)` — **synchronous** detector (714 lines) that classifies string columns as `Macromolecule`:
1. Rejects non-string columns, URL-like data, and columns resembling SMILES/SMARTS/numbers
2. Tests for **HELM** notation first (starts with `PEPTIDE1{`, `RNA1{`, etc.)
3. Detects **separators** by analyzing character frequency distributions
4. Detects **BILN** notation (separator `-` with connection patterns like `(1,2)`)
5. Classifies **alphabet** (DNA, RNA, PT=peptide, UN=unknown) via cosine similarity to known monomer sets
6. Determines **alignment** (SEQ vs SEQ.MSA) by checking if all sequences have the same length
7. Sets column tags: `units` (fasta/separator/helm), `aligned`, `alphabet`, `separator`, `.alphabetIsMultichar`
8. Column name heuristics (`peptide`, `sequence`, `oligo`, etc.) lower detection thresholds

#### Multiple Sequence Alignment

##### Adding a New MSA Engine

Non-canonical MSA engines are discovered dynamically via `DG.Func.find({meta: {role: 'sequenceMSA'}})`.
To add a new alignment engine (in this or any other package):

1. Register a function with `meta.role: 'sequenceMSA'` and `outputs: [{name: 'result', type: 'column'}]`.
2. The **first parameter** must be a `column` input with `semType: 'Macromolecule'` — the sequences to align.
3. All **remaining parameters** are engine-specific configuration (method, gap penalties, etc.) and will be rendered automatically in the MSA dialog under "Alignment parameters".
4. The function must **create and return** the aligned output column with appropriate metadata tags (`meta.units`, `semType`, `aligned`, `alphabet`, `separator`, etc.). Different engines can produce different output notations (e.g. PepSeA produces separator notation with `.` delimiter).
5. The MSA dialog handles clustering and row selection — the engine function receives a single column to align.

#### Antibody Numbering

Annotations rendered in the grid are drawn by `AnnotationRenderer` (`@datagrok-libraries/bio/src/utils/cell-renderer-annotations.ts`) on top of the standard macromolecule renderer; in the MSA scrolling header they appear via `AnnotationTrack` (`@datagrok-libraries/bio/src/utils/annotation-track.ts`).

**Expected output shape (per antpack/AntPack convention, see `utils/antibody-numbering/number-antibody.ts`):**

A `DG.DataFrame` with 5 string columns, one row per input sequence:

The numbering-ui dialog remaps `numbering_map` indices from ungapped to gapped via `buildUngappedToGappedMap()` so aligned MSA source columns still line up.

##### Adding a New Antibody Numbering Engine

Antibody numbering engines are discovered dynamically via `DG.Func.find({meta: {role: 'antibodyNumbering'}})`.
To add a new engine (in this package or any other):

1. Register a function with `meta.role: 'antibodyNumbering'` that takes `(df: DG.DataFrame, seqCol: DG.Column<string>, scheme: string)` and returns a `DG.DataFrame`.
2. Declare the **supported schemes** on the `scheme` parameter via the `choices` option (e.g. `{choices: ['imgt', 'kabat'], initialValue: 'imgt'}`). The dialog reads these at open time and when the user switches engines, so only schemes your engine actually supports show up in the dropdown.
3. The returned DataFrame **must** have the 5 string columns listed above with exactly those names — the numbering-ui dialog reads them by name.
4. `position_names` / `numbering_detail` / `numbering_map` must agree: every code in `position_names` must key `numbering_map` and have a matching entry in `numbering_detail`.
5. `annotations_json` is a JSON-serialized array of region definitions with `start` / `end` as scheme position codes (strings like `"1"`, `"105"`), **not** char indices. Use `SCHEME_REGIONS` from `@datagrok-libraries/bio/src/utils/macromolecule/numbering-schemes` for the canonical boundaries.

Reference implementation: `immunumAntibodyNumbering()` in `package.ts` and `numberAntibodyColumn()` in `utils/antibody-numbering/number-antibody.ts`.

Existing engines:
- **Bio** — `immunumAntibodyNumbering` (WASM, in-worker, IMGT/Kabat only — advertised via the `scheme` param's `choices`)
- **AntPack reference** — historical Python reference for the expected DataFrame shape (5 columns: `position_names`, `chain_type`, `annotations_json`, `numbering_detail`, `numbering_map`). Not currently shipped in `scripts/`; the same shape is asserted by `utils/antibody-numbering/number-antibody.ts` and the `antibody-numbering-tests.ts` test suite

1. Platform loads `detectors.js` → `detectMacromolecule()` classifies string columns as `Macromolecule` (synchronous, ~714 lines)
2. `initBio()` called on package init:
